Sega did not support Bandai's WonderSwan handheld as much as they did with its competitor the Neo Geo Pocket, however Sega still released various Puyo Puyo games on the system. Interestingly, the first, a port of Puyo Puyo Tsuu, does not appear to mention Compile at all, despite being released in 1999 — which may indicate the story of how Sega came to end up with the Puyo Puyo property is not as clear as once thought. (Either that, or existing dumps are of a later release, as what happened with Puyo Puyo Sun Ketteiban; this needs to be investigated.)

In 2001, Bandai also released a port of Golden Axe to the system.
