Wily Wars ignores most of the regional changes seen in the original NES Mega Man games, adopting Japanese-style logos (which Capcom claim are registered trademarks now) and in the first Mega Man game's case, its entire title screen layout. On the NES this screen is silent, whereas Wily Wars recycles the title screen music from Mega Man 3.
Unlike the NES, no attempt would be made to optimise for PAL televisions, meaning Wily Wars runs at a lower resolution in PAL regions than the NES (256x224 vs. 256x239).

The Mega Drive ports choose to use Arabic numbers to denote the sequels outside of Japan, rather than Roman numerals. Up until Mega Man 8, the Mega Man games would be inconsistent with their numbering, using Roman numerals in-game but Arabic on their boxes and marketing.
Western NES versions of Mega Man 2 introduced a difficulty selection. "Normal" doubles the damage of Mega Man's attacks, while "difficult" offers similar settings to the Japanese game (which lacks such a menu). This menu is removed in Wily Wars, with the game emulating the Japanese version (i.e. it's always on "difficult")

Mega Man: The Wily Wars chooses to colour-code the level selection screens rather than stick with the classic blue, with Mega Man 2 using red. Like its predecessor, some design cues are borrowed from Mega Man 3.

Mega Man 3 uses green backgrounds. In the West, the "Push Start" text becomes "Press Start", making it consistent with the rest of the series. The graphical artifacts which appear over Shadow Man's portrait are also nowhere to be seen on the Mega Drive.
