Sega Store (セガストア) is Sega's official online shop in Japan. It is a replacement for Sega Direct, being managed by Enterbrain (or specifically Enterbrain's e-commerce service Ebten) rather than Sega themselves.
Like Sega Direct, Sega sells some products exclusively through Sega Store, though this is usually merchandise rather than video games.
