Act 1
The Mega Drive version has parallax scrolling absent from the CD-ROM² version.
The boss uses a different weapon and attacks with different patterns in the Mega Drive version, and the NEC logo was replaced with a Renovation logo.

This act was cut from the Mega Drive version.
Act 3
The Mega Drive version uses line scrolling to simulate depth by moving the water in the foreground faster than the water in the background.
The boss was retooled for the Mega Drive version and now flies around the screen to attack instead of merely rising out of the water.
